Is majority of the japanese people atheist?

Belief in a God makes a religion regardless of whether or not said God created the universe. Buddhism may not worship Gods but it is still clified as a faith. Therefore, those who follow Buddhism and Shintoism are not atheist as atheist means a lack of a religious faith, not a lack of belief in "God".
